If I use a metal polish with silicone protectants as the last polishing stage prior to Plug N Plate Copy Chroming will it have any effect on the plating process and if so, would cleaning the polished part with laquer thinner be the appropriate last step before plating?

Yes, it would probably prevent the plate from adhering to the part.
Lacquer thinner/degreaser should remove the layer. You should always degrease before plating to ensure that there are no traces of oil, especially things like fingerprints.
